Is there ant diffrence between create a new website project and create a webapplication in visual stadio.net?

In visual stadio.net when I create a new web site,I have App_Code option in Asp.net folder menu. But when I create a new project---> WebApplication (C#) I don't have this option. In the first way I 've not Renfrences folder.In the second way I have. Is there any diffrance between create a website project and create a web application project?
