      I don't understand the question. IIS doesn't identify whether an application is SharePoint or ASP.NET, it simple serves up the resources requested. The HTTPHandlers and HTTPModules that are associated with the application tell how a particular resources is rendered.

          If I have understood your question correctly then I think this is a very interesting question. You are asking about how does IIS know whether the http request belongs to the ASP.NET resources or SharePoint resources?
