I fill my bag first - normally just the hanger at the airstrip - then head for the tunnel. I guess because the first few times I did it, I had to fight my way out, and that's not easy when you have to pick up goodies at the same time! First time I succeeded I swam underwater all the way to the airstrip to get out and made it even with my plane coughing and spluttering black smoke ... then I swam out too far and ended up in LS to my complete surprise!

Well as mentioned, getting detected after you've exited the compound doesn't affect the elite bonus, so as long as you don't get killed (or go over the 15-minute limit), you can take your time killing guards/picking up loot on the way out. But that's just me. :-)
